If the puppet was inside the Smirking Ghost Stumps, then it would have been moving, but look, it's not moving at all.

That means the Puppet is somewhere around the Smirking Ghost Stumps, but not necessarily being carried by them. Near the Gusty Peak, you'll see a Pile of Relics lying around. Maybe the kid hid the Puppet in there.
